However, Comey decided to act upon it then shutdown the investigation despite some of his agents wanting to proceed. Doesn't make sense, does it?

 

Perhaps he knew the document was real and was providing cover for Clinton as well as himself. By labelling it fake he also gave Lynch cover as well. When questioned about the email, he stated something about classified info or investigation.
