My guess is long ago a type setter wanted to save time and money when creating government forms and box is half the size of square.  People aren't too smart sometimes and it became slang.

Yes because the guy creating the templet (the type setter) used to print the forms wanted to save time, space and money so he used a shorter word.  "Check the box" is shorter and quicker to set than "Check the square".  It also uses less ink.

Pretty sure he thought (edit: or purposefully accidentally thought) he was talking to Daboll because he said “I hear from Buffalo and NYG that you are their guy.”  He wouldn’t hear anything from Buffalo about Flores.

It's worth noting that the Giants interviewed multiple AA's for their HC position.  I believe they interviewed three including Brian Flores.  If they were simply trying to satisfy the Rooney rule but would never actually consider an AA for their HC, why would they do that?  This lawsuit has a LOT of holes in it.  It may bring some attention to certain issues, but at a huge cost to Brian Flores' career and I'm not sure it will change anything but we'll see.
